If you're getting the book ready for layout and design, I'd keep the type for the captions the same as body of the book. I was not even aware there was a "rule" for where captions ought to go. I've seen captions at the top, bottom, on both sides, and on facing pages. Isn't this more of a design issue?

I would put the captions below the figures, whether something is published conventionally or electronically. People still read the same way they always have, regardless of the format. There's no reason why this should change with electronic formats.
